Could Sev magically change his hair colour? We know he can change skin colour.

The only reasonable conclusion, of course! IF HE'S WEIRDLY QUIET DON'T QUESTION IT YOU MIGHT MAKE HIM MAD.
But as to the question -- Sev can't currently, though there are shapechanger runewriters who can. Blotting out the visual manifestation of magic would be a pretty intense disguise-type spell, whereas his skin-pattern-changing spell is an extremely beginner rune. He focused more on turning into animals than on disguise. :")
